As most of you are familiar with, you can take an allied city if it has no units in it.
However, if one were to take their capital, they are pretty much up shit's creek with no paddle.
You are literally helpless once that happens, because after they declare war you lose immediatly.
What can be done? Inb4 "dont leave your cities empty"

Only ally with those you trust or leave units in your capital. That are the only solutions i think, as you already found out .
